After generating the alignments for two ontologies, there's an option to generate the alignment file in rdf format. I am interested in merging these the source ontologies based on the generated alignments. So, how can I do it? Is there any other tool to make use of the alignment file?

I am unsure if there is any tool specifically for that purpose, but it is fairly to convert the alignment file to OWL, by using an OWL import statement for importing the two input ontologies and then converting the mappings to equivalent class declarations or subclass declarations.
This is something we are working on for a future version of the system.
