This can be provided as an option to the user to apply RUVseq on the expression data.
Minimally, RLE/PCA/heatmap/corrplot plots that compare before/after RUVseq appilcation.
The user should also be able to choose the batch correction type (e.g RUVg, RUVs, RUVr) and the number of covariates to use (i.e the k argument in RUVg/s/r). The covariates by RUV should be used in the design formula rather than the covariates provided by the user - if any - .
