If the differential transcript analysis is done with DESeq2 interpretation is rather difficult, as only single transcript changes are captured and aggregated gene-wise results have to be manually extracted from the saved results table.
DRIMSeq, on the other hand, captures changes on the isoform level while respecting the grouping per gene.
