When NightPDF is opened, I've found the following shortcuts to stop working across all other applications:
Ctrl+W, Ctrl+T
NightPDF seems to prevent other windows from listening to those key combinations. If NightPDF is not in focus and some other window like chrome is in focus, Ctrl+W, Ctrl+T does nothing, not in NightPDF, nor chrome. And its not just chrome, its all other applications that make use of that shortcut. Closing NightPDF solves the issue.

Shortcuts like Ctrl+O still work the way it was intended.
