Дай путь к этим иконкам, и какой у них формат должен быть.
Я конечно не уверен, но в flatpack вроде всё лежит в пределах пакета, и оттуда же должно тащиться.

А так же, было бы хорошо найти приложение где они появляются, чтобы посмотреть как там сделано.

На 18.04 с gnome иконки нормально встали.
