This PR contains

  1. a major restructuring of the patterns directory, and
  2. an ODK installation for upheno 2.0
  3. a fresh pre-compiled pattern.owl and definitions.owl

Note that as of right now, this PR should not change upheno (1.0) itself at all: whatever files are generated by the PR have zero effect on the current upheno pipeline. The new pipeline for generating the UPheno intermediate layer relies on the current pattern directory structure.

Changes to the patterns directory are:

  1. patterns themselves (yaml files) go into a bespoke dosdp-patterns subfolder
  2. patterns under development (i.e. that are done but not yet ratified by the community) go into dosdp-patterns-dev
  3. tsv files go into patterns/data/manual or patterns/data/auto (where does not matter for now: the idea is to keep files that are generated by automated pipelines such as ZP or UPHENO in auto, and those that are curated manually in manual).

Not that some components of the ODK (like the travis job) are currently ommitted from this PR to avoid conflicts with the current pipeline.
