[Chain specification and bugfixing]

• The Clustering object now contains a new argument to specify the chain ('A' or 'B'). The addition of this argument does not influence the clustering process, but the chain information will be used during downstream cluster analysis (particularly for the P_gen calculation within the compute_features() function)
• A bug was fixed that caused pre-clusters without any HD = 1 edges to end up among the final clustering results.
